It is worth recalling, I think, that the very first letter from Wendy that was ever received by Jennifer (when she was a captive in Gregory’s cellar) was addressed: “To Mr. Joshua, the bear in distress“.
Recall also that at the end of the E3 video (a.k.a. the pre-game video) Jennifer and Wendy are shown together in the rose garden, and Jennifer says to Wendy:
“My name is Joshua. I will serve you, Princess. Just kiss me, please.“

So maybe at one point the developers wanted us to know that Wendy knew Gregory’s son o.o That would explain her confusion at seeing Jennifer down there. Maybe she didn’t know Joshua was dead?
Or maybe it’s Jennifer in her amnesiac state (I don’t know if you call it that) believeing herself to be Joshua?

Maybe Wendy did know the real Joshua before he died and that maybe she still sees Joshua in Jennifer specially when Jennifer’s all dressed up as a boy(Joshua), since it is highly probable that Gregory provides Jennifer with the real Joshua’s old clothes due to his denial that his son is dead. O.O This is something I actually didn’t think about right away, but if you think about it enough, there’s a possibility. Yeah?
